I backed up my input folder from saved games then updated....After the update and before starting I ran search everything looking for "Joystick - HOTAS Warthog.lua" and then "Throttle - HOTAS Warthog.lua" obviously if you have different sticks you would search for yours ...for example "SideWinder Force Feedback 2 Joystick.lua" or whatever, you can look in DCS World/mods/aircraft/ input/joystick and see what yours is named. I deleted them and then started the game and I think it rebuilt them from my user/saved games folder because the F-18 was fine .... your mileage may vary
